Montmarte Cafe (or another French name, I'm misremembering). Almost across the street from the regional musuem, in a back alley. Clean, and excellent mushroom soup.
Also the PECTOPAH in the train station (End of the Trans-Siberian, or start depending on your persceptive). Old pre-revolution style decor, very nice. We were the only ones there. Excellent pelmeni, Siberian style, with soy sauce. We had to triple check the bill, I think it was 12$ for the both of us, for three courses and beer.
